if I have MIS open position without any stoploss and the loss is more than the margin and I don’t have extra amount in account will the system close the position automatically before it goes in negative?

The positions are usually squared off when losses in the account exceed 50% of margin. Sometimes, on volatile days square offs might happen even before 50% mark depending on the discretion of the RMS.
