I invested ₹5,000 in a mutual fund through Zerodha Coin. However, I received an SMS stating that only ₹4,999.75 was invested. I’m curious to know who is charging the ₹0.25 difference.
0.005% Stamp Duty deducted 
This charge is not deducted by Zerodha but by the Intermediaries. Hope this solves your query

This is due to stamp duty, applicable at 0.005% on the investment value. More: Stamp duty to be applicable on mutual fund transactions from July 1, 2020
