I did short selling of 375 shares of PNB today, if at the end of the day the price goes up am obviously in loss. But as I have taken margin from Zerodha, will the loss amount be what is displayed on positions or will it much more?

Your loss will be what is displayed on the positions page, ie. the difference between price at which you shorted and the price at which you square-off the trade at * quantity, will be your P&L.
You can easily calculate the charges for this trade on the Brokerage Calculator.
