When is the end of day margin shortfall calculated?
There was a shortfall in my account at 3.30 PM; I have covered the shortfall by transferring cash around 5.30 PM.
Would I still be hit with a margin shortfall penalty?
Balance is considered at the end of day, you have funds until midnight to transfer funds. If you’ve maintained sufficient margins at eod for the positions you hold, no penalty will be levied.

Why zerodha not restrict its customers for entering into shortfall margin
Zerodha can reject those orders 
Just so you know, I had sufficient margin when I entered the position; the margins increased a lot yesterday due to the fall (and increase in volatility).
@ShubhS9 @siva-reddy what time zerodha check the balance ? Lets say my Balance is showing in negative till what time I can add money after 3:30?
If you are carrying this overnight you would be charged interest on negative cash balance of -12K @ 0.05% per day or 18% pa.
If its intraday then no margin penalty or interest
